The gut microbiota oscillates rhythmically. Here, we provide the first evidence of the circadian origin of this 24-hour oscillation and demonstrate that the intestinal clock drives microbial rhythms. Intestinal clock desynchronization and microbial arrhythmicity were also discovered in genetic and environmental circadian disruption models. Microbial colonization experiments revealed a bidirectional relationship between the intestinal clock and oscillating taxa, and its importance for host metabolic health.
