A new, advanced sampling replica-exchange method has been developed to study nucleic acid structures. The application to DNA damage structures indicated a better convergence of sampled states in comparison to longer standard MD simulations for both cases. In addition RNA bulge structures were examined by BP-REMD. Furthermore, Umbrella-Sampling simulations of dangling nucleotides at the end of duplex and single stranded RNA and DNA molecules were used to investigate the molecular origin of dangling end effects.
