First, optimizations to a popular library preparation procedure for whole-genome sequencing are described and were used for genome sequencing. Then, strict species thresholds for the widely used genomic indices ANIb and ANIm are proposed. Based on these, several similarity indices are applied to delineate genomospecies within the genus Pseudomonas and B. cereus s.l. Furthermore, it is clarified whether the presence/absence patterns of over a dozen B. cereus s.l. virulence factors can be used as species discriminating criteria. Finally, a new nomenclatural system for the B. cereus s.l. group is introduced.
