In this work a differential proteome analysis of Ewing sarcoma and Neuroblastoma cell lines was performed to detect candidate biomarkers for both tumor types. A total of 13 tumor specific proteins, thereof 3 glycoproteins, could be found and identified. It was also investigated which proteins between two subtypes of Ewing sarcomas are differentially expressed, where 27 proteins were identified. A further part of this work was to develop a method for the prefractionation of low-abundant proteins with a pI > 7. This method enabled to detect 32 proteins for the first time on 2D gels. Another part of this work was the optimization of isoelectric focussing (IEF) of integral membrane proteins in immobilized pH gradients (IPGs), where it was possible to separate the integral membrane protein Bacteriorhodopsin on a 2D gel with prior IEF by IPG for the first time.
